In the first half of that scene when Bran sees it a few episodes back, Ned says he's looking for his sister. He goes into the tower and says his sister's name. Lyanna Mormont said she was named after Lyanna Stark.

I think you have that part misinterpreted. I think Lyanna dies in childbirth - the kingsguard stationed at the Tower of Joy are there on Rhaegar's orders to protect Lyanna. They assume Ned would have the babe killed if he were to discover it's a Targaryan bastard, as he's on Robert Baratheon's side.

He doesn't have it misinterpreted, he read it remember, correct name spelling and everything.

I know that (I just didn't word that bit particularly well), although the amount of blood made it look like she'd been stabbed.

I don't think Ned actually knew the Kingsguard would be there, he just thought some of Roberts men might kill her so tried to get there first to stop that happening.

No. He went there in the belief she was being held captive by Rhaegar's men. He didn't know she was pregnant and that her and Rhaegar were actually in love.

That's always been my understanding of it.

Mine too. If Rhaegar and Lyanna were in love and married then Jon Snow is a legitimate heir to the throne. If he's a bastard it's almost irrelevant he's a Targaryen.

Every time Rhaegar has been mentioned in the show (and not by Robert) it's been in a positive context. It seems unlikely he'd kidnap a woman and hold her captive.

I'm assuming that, now that Jon is KITN from being Ned Stark's son by blood, Bran showing up and telling the North the truth would be something of a spanner in the works.
