Something fishy about all or this. Why would you immediatley think it was your GF and NOT your flatmate? That makes YOU the mental case here my friend.
I wouldn't be suprised if he confronted her and she denied anything about it and now thinks its his flatmate. Again that makes YOU the paranoid mental case.

...Did she forget her own passwords, try to retrieve them and get yours by accident, leaving the paper so you know which ones she's seen that you'll have to change?

He was irrational from having his computer messed with and he made a mistake, it's not the end of the word. She'd expect to be fogiven for making a similar mistake if she thought he was cheating on her but it turned out to be harmless etc.
