Without a doubt they'd have required separate licensing but the possibility might not have even been on the table if Disney didn't want their characters in a weird Japanese fighting game. Which they probably didn't.

Obviously for several decades now Nintendo have been solely in the games business, but across their entire history they've been known to explore other markets, and they've often said how they don't see themselves as a videogame company competitor to Sony and Microsoft.

There's a major Mario movie in development, they primarily target their content at a young audience though it's enjoyed by adults too, they recently released an app that allows you to stream TV shows on their own device (Pokemon TV on Switch), they comfortably have enough IP for an expanded universe, there are Nintendo theme parks... so there are arguable parallels that already exist.

Disney have been around a while too, so I would have expected them to be keeping half an eye on Nintendo as a potential competitor in the future, not a collaborator now.

Nintendo literally funded and published a game full of Disney owned characters 2 years ago....

This man is on the board of directors at Square Enix. The company that makes Kingdom Hearts. On having a crossover with a mainline FF game. Which is the entire concept KH was built on.

And he still doesn't think it's worth it.

Sora isn't really a property they created themselves though is he? A character created by Square that they own due to the Kingdom Hearts licensing deal. I don't think he really registers on Disney radar much anymore. He's not really a character known outside of videogsmes and it's not like they're putting Mickey and Donald Duck in Smash.
