I think Rex gets his 2nd blade at the core crystal tutorial bit and the third at the end of chapter 3.

I’m on the start of chapter 4 and Rex only has one blade. The others have two

Have you tried resonating with any cores with Rex? You get some blades through key events in the story but for the most part you have to acquire them yourself by resonating with core crystals you've obtained.

Been doing lots of side quests because I'm supposed to head through Greatspine Boundary to Union's Shipyard, and I haven't got a clue how to get there.

You need to get to the upper level and there are two ways which don't involve walking past high level enemies are both to the north east of the Waytree. You know that massive unique monster that walks around? There should be branch somewhere close to where he sits down which you can cross. Otherwise there are a set of tunnels, the entrance to which is surrounded by Volff, which the unique monster always walks past.

There is a quest indicator on the compass and it does give some idea of height but the plains can be particularly confusing with all those branch paths upwards. I'm pretty certain I only walked there once or twice and after that used the fast travel.

Yeah, I figured it was fairly high up, tried heading that way from all directions but just ended up against mountains and trees I couldn't get past

The map can get really difficult to navigate. That said I love how they have mapped out the world
