Square Enix are an under the radar candidate for publisher of the year. They might not have performed particularly well with the big console RPGs they're known for, but they're clearly the best publisher of the year for the DS (DQIV, TWEWY, CT, FFIV, FFTA2, FFCCROF) and their WiiWare (FFCCMLAAK and Space Invaders GE) and Virtual Console (Super Mario RPG and Secret of Mana) contributions have also been better than most others.
