Boons you haven't chosen before are marked in game when you are presented with the choice as "fated", so it should be easy enough to pick those.
Otherwise I found the majority of the prophecies to be very passive in completing them just by playing the game, except for the duo boons which have some strict unlock requirements.

Fought Hades again. Died again. Still great.
I thought I was going to have an excellent FIST BUILD but it all went horribly wrong on the first boss. Haven’t lost there for a while.
I really had forgotten how exceptional this game is. So happy to be back on it.

Daedalus upgrades should have the fated choice marker too if that's what you mean by weapon upgrades. Keepsakes I just got through the prophecies as I was upgrading them all to 3 stars.

Yeah and you can see which keepsake you haven't used yet as there's an XP bar under them, right? So no XP means you've not used it.

Finally beat Hades! Shield of Chaos with some exceptional boons (leading to me being invincible a considerable amount of the time) meant I cleared the final battle with ease.
Delighted to see that I still have a long way to go before seeing out the story.

Reached Hades for the first time, during my first run with the fists. Was the first time since playing that my Boons seemed to synergise with each other. Had a sweet knockback/dash damage combo.
Is there a way to check how many runs you've done? Would estimate I've done about 18-20.

I think it also tells you when you load your save file, so you don't have to spend gems just to see it.

Got my first clear/escape on attempt number 20 using the fists. They seem to suit my dash-strike heavy playstyle the best.
Now unlocked 2 extra death defiance, which seems quite OP!
How much do I need to do to see the credits?

Yes, very. Successful clears quickly became the norm after the first few escapes as you get the permanent upgrades up.
