Though if the little challenge image pops in the corner, whilst the challenge is done and you can't lose that progress, you have to do a completed run of that level to get the XP and to get the challenge showing as completed in the menu.
So for Paris I was basically messing about and getting loads of challenges at once, and then "banking" them all in for a massive XP boost.
For Sapienza, because I don't particularly like the virus bit, I just kept that aforementioned save next to the extraction point and would load that whenever I needed to finish the level.
Also if you get a target on their own, like in a bathroom, you can do a quick save before killing them, and then try and get various assassination challenges for fibre wiring them, drowning them, headshooting them etc.
