I tried that at one point. Can't remember why I abandoned that idea. Didn't work as I wanted it to for some reason, I guess.
Fake edit: Oh, one reason was that had Bowser been on a rail he would have reappeared after you go through the key door. The reason he doesn't respawn? There's a block with a vine inside of it on top of Bowser that is blown up by a bob-omb when you first approach the area, which respawns after you go through the door (blocks with vines inside respawn for some reason) and that block stops him from respawning after you've gone through the door.
That block is also why there's no Bowser fire on the way to the boss fight (really thankful for that little side effect, makes the section leading up to the boss much easier and more reliable).
Come to think of it that block may have something to do with Bowser sometimes not appearing (though it really shouldn't seeing as it's blown up the moment the bob-omb to its left is loaded (squished by a block on a track immediately)).
