In Wind Waker, the only actual stated goal of Ganon was to un-flood Hyrule, which is probably a good (and
at worst a neutral) act. His stated motivation for seeking the Triforce back in Hyrule was to improve the agricultural output of the Gerudo Desert. He repeatedly refuses to kill you to achieve his goals, and this principled non-violent stance is ultimately his undoing.
