The only handheld one that predates Prime is Metroid 2 which is included?

Fusion came out the day after Prime in the US but did come out earlier in the EU and Japan, but going by the title with the earliest release date Prime definitely comes before Fusion

Metroid 2 is the Game Boy entry and Fusion came out a day after Prime in NA.

Yeah, but Prime is completely different. If you're going for continuation of a series, refining its style etc. then Fusion (Metroid 4) which effectively came out at the same time is the 4th entry.

I know what you mean. There's only 3 years between Metroid Prime and Ocarina of Time, but OOT feels much older to me for some reason.

That's probably because there are actually 4 years (or even 4.5 if you go by EU dates) between them. ;)

Prime is November 2002 (March 2003 EU) where OOT is November 1998.

You're right though it does feel weird to think there was such a short space between them. Relative distancing between old releases always feels really weird as more time passes.

I think its also becuase the jump from N64 to Gamecube was huge, the cube was a much more capable machine than the N64, everything looked and felt so fresh and different on there.
